You place the plastic thing inside the hole on the motherboard and it will just rest against the inside of the case where there is no hole. It is just a spacer for when you do things like push the SATA connectors into the board.
As long as the motherboard is tightly screwed into the case and isn't shorting against anything then it is fine.
