It wouldn't matter, any HDD cooler that attaches to the hard drive is going to prevent the stacking of HDDs in a small drive cage. If you install the HDDs in the 5.25" drive bays you can use bay coolers that fit into the 5.25" bay opening...but that leaves less bays for your optical drives.
