I have been wanting to build a new Computer with 2 PCI Express video cards but I am kinda confused.
When I look at the motherboards they seem to have 1 16X slot and 2 1X slots, the problem is that all the Video cards I see anywhere I shop are 16X.
How does this work?
You'll need a SLI mobo, which will have two PCI-E slots instead of one. They will also have 2-4 regular PCI slots as well as 1-2 1X as well.

ASUS makes really good SLI capable mobos, I would suggest the A8N SLI deluxe or premium. These will support 2 x16 pci express video cards. But make sure to get two SLI capable video cards so you can link them together.

Thank you but what are the 1x Slots for? Are there any 1X video cards out there?

No, there aren't. The 1x slots are for various expansion cards/adapters.
Video cards only run on 8x or 16x slots.
