hello. i want to install linux on another drive.i am going to use a pci ata card,80 pin cable.do i set the jumper to master?

Usually for 80 pin cable you will use CS as your jumper setting.

If you are adding a new drive, you should set it to slave, or cable select if possible. When installing, remember to choose to install on the new drive, not the one with your other OS; or else you will end up formatting the drive you want to keep, which wouldn't be good.

no, you do not do that.
anytime you use the 80 wire cable, you aleays set the jumpers on the drives to cable select.
the 80 wire cable is for cable select only
40 wire cable is for master / slave only

I've jumpered both CS or master/slave on 80 wire(obviousdly not on the same cable!!) without problems. YMMV and I'd defer to bailey on this point and just use CS if that's the right way.
Re your pci ide card and linux - it should be no problem. I've been using a Promise ultra100 card with linux for years and have seen no problems with the vast majority of linux distros. The only exception was with mepis which hates my card and can't see any drive attached to it. With every other distro I've had no problems; your first drive on the card will be hde with hda through hdd being for the for drive slots on your onboard ide ports.
In general, Ive found that you can encounter problems with optical drives connected to a pci controller card in both linux and windows. As a general policy, I put only hard drives on the pci controller and leave the optical drives on the onboard ide ports.
