I am in the process of building my new system. The case came with two fans, one on the front and one in the rear for exhaust. The fans both plug into a harness that goes directly to the psu. I have about 4 unused slots on the motherboard for chassis fans. I assume if the fans were plugged into the motherboard then they would be able to take advantage of the cool n' quiet feature. Do they make a converter plug to convert the four pin plug from the psu down to the small 3 pin type that is on the motherboard? Is it worth it to even bother or should I just run the fans as is? If they don't make a converter then I assume that I will have to buy new fans with the small plugs on them to take advantage of the motherboard feature.

You may not even need to do that. Check your PS manual as I believe some with fan connector(s) will throttle down the fans depending on temps.
