What you needed to do was clone the older hard drive, which would have recreated the old Windows' install and all the programs, to the new drive.
Ghost is a program that can do that.
If you want all those programs on your new Windows install you will have to reinstall them manually.
What is it you want to do?
If you've had problems with the old install you may have no choice but a manual reinstall since cloning would simply recreate the problems on the new drive.

I know about ghost. I can not do it as there was a very wicked virus on my other hard drive causing it to run very slow.
I want to be able to possibly run the programs from my old hard drive, or install them on my new windows install without having to manually do it. I know that you can click the .exe run file for the program, but it does not work for bigger programs like games.
If there is no fix, I guess i will have a long day of clicking "Next" and "I agree"
Any help?

You should not have made the new drive part of a dual boot set up then.
If you've been hacked that thoroughly the only thing you can do with the old drive is save what data files you can and then reinstall every thing else by hand before you wipe the old drive.
Any downloaded .exe files will have to be scanned before you run them so the next thing you put on the new drive is an updated version of your anti- virus program and you scan any file you transfer before you open it.
Also be careful with any image or music files.
When you're done zero out the old drive and use it for back up or storage.
