What is the difference between the two?

three componant make up the sound from the speaker. they are broken into lows (sub-woofers), mids (woofers), and highs (tweeters).
two way speakers have 2 of the 3 types of speakers thrown into one speaker set. most of the time, it's a low/mid combination, and tweeters.
3 ways speakers have all 3 componants in one speaker set. this provides a little crisper, more realistic sound.

So, in other words, 2-way means it has two cones and 3-way has three cones.
Lol, I thought that ment the number directional possibilities of the sound. :p

nope, it's the cone thing. :)
if you're talking about car speakers, they also sell componant speakers. componants have only one cone in each speaker. they normally come in a set with mid range woofers and tweeters, both of which are completely seperate. a crossover is normally included to filter the correct sounds to the correct speaker. throw in a subwoofer and you've got a great stereo system.
