I'm thinking about getting the Lian Li PC-60B Plus II, do you know if the air duct gets in the way of bigger CPU fans. Also, if removed (which I know can be done), is that bad for the cases airflow design.

Lian Li, makes great cases. I have a pc-61 with a zalman 9500 in it just fine. As long as you have intake fans in the front and exhaust in the top and rear you will be fine for airflow.
