Does it matter which power connector hooks up the rear fan?

As long as you use a chassis fan connector, not a CPU fan connector or a PSU fan monitor connector.

If you are connecting to a molex connector from the power supply, I tend to use a connector that is NOT connected to the hard drive. I know of one instance where the case fan seized up and the power problem caused a glitch with the hard drive.
