Motherboard has a short-need opinions

I did a post test out of the case, everything was fine.I mounted my mother board in the Haf x case, what a let down, the bottom and left side of the case has a slight warp, I could not mount my video card because of this issue, hole does not line up with video bracket.I removed the motherboard right away,
did out of case test, everything powers on, but the red boot device led stays on. I did notice that some solder bumps were missing on mounting holes on the right side of the motherboard, causing shorts?
I will be returning the case, but the store will not replace the motherboard.
The Haf x got raves reviews, I was really disappointed, with the quality, apparently other people had the same problems, this issue was mentioned on coolermaster's forum, they are correcting the problem on newer cases.
So I have to buy a new mother board, I spent 2500.00 on this system, not a good start on my first build.
Your comments are much appreciated.

See if you can get Asus to repair/replace the motherboard under warranty if the store won't exchange it.

Update- Store exchange the MB and the PC case with a Graphite Corsair 600t, mesh, did a out of case post, exact same issue, I get a short post beep, all leds on MB, light up and go out, except boot device led stays on, no other beeps, would a bad cpu be the culprit? So I took everything back to the store, to have a Tech look at it ,and install hardware in case and test hardware, and do a 24 hour stress test, I took it in Saturday afternoon, its Monday haven't heard back from them, but everything is still on warranty.They will call me when its ready.
To be honest, I thought the Haf x case shorted out board.
Your thoughts on this?

Doesn't a red boot device LED mean that there's no bootable device found? That would be normal on a out of case POST with no drives connected.........

But the led boot device did stayed on when I had it in the case.It did pass the first time that I tested out of case post test.

Update- Tech tested PC- everything is good, I seen it working also at the shop,
Set up PC at home, same problem no post, has to be the Asus led monitor, I tried it in DVI and HDMI mode.Monitor did work on my first test.Led on monoitor stays yellow, no signal.
So I will take the monitor back today, geesh. lol
