Installing Sata And An Ide Hard Drive Problems

I just bought a Western Digital Raptor 36.7Gig 10,000 Rpm SATA drive. I also have an IDE 120 Gig Hard drive. I'm using Windows XP Home.
What I wanted to do is install the O.S. and games on just the WD Raptor so I can boot faster. Then just use the 120 Gig for other programs.
I installed the O.S. Successfully on the WD Raptor. The WD Raptor is installed as C: drive and the 120Gig IDE is installed as D:
Problem is:

1.) I installed programs such as Ad-Aware, Antivirus, and other programs to the 120 Gig, D: drive but when I look at the drive through My Computer it says the drive is empty but when I go into the drive the files are there. Also, when I check the WD Raptor, The size gets smaller. What the heck is going wrong? Its like when I install something on the D: drive its registering that its being installed on the Raptor C: drive but is stored on the D: drive. Hope I didn't confuse anyone, lol.

Ok, when I went into Disk Management it says my (IDE) which is D: is on Disk 0 and my (SATA) which is C: is on Disk 1. Does this matter at all? I want to switch my C: to Disk 0 and my D: to Disk 1. How can I do this?

That doesn't matter as long as it's booting from Disk 1, and it can't be changed.
