Fans with Asus K8N motherboard

I'm building a new computer around an Asus K8N using an Antec Sonota Case. There won't be any overclocking involved and there will be 3 fans, 2 120 mm fans (front and rear) and one CPU fan.

The Antec power supply says to plug in the 3-pin fan signal connector cable to one of the fan connectors on your motherboard and they recommend connecting the case fans to the PSU's Fan Only Connector so that Low Noise Technology can control the RPM of the fan according to the temperature change within the case.

The Asus motherboard also has some sort of temperature control AMD Cool and Quiet for one. My question is what way would you suggest to set up the fans. Because it seems to me that you have to choose one or the other?
