Are they recognized in the bios and have you run any malware scans?

sometimes going to the device manager and deleting the drive controllers and then restarting the computer will correct some controller problems.

they are recognized in the BIOS and i can't do any scans or deletions because I can't boot....this is why its a problem. A windows file is corrupt or missing and therefore i have to do a repair in windows setup cd, but i can't because it isnt recognizing my hard drives....

You need to press F6 and install the controller drivers from a floppy right at the beginning of Setup - just like you did when originally installing Windows. Otherwise the CD can't find the drives.
