Which LEDs are you referring to? The ones on the front of your case, or aftermarket LEDs for lighting up the inside of your case?

Can you please post your full sys specs? It this a store-bought computer or a computer you built yourself? Also, as basic as this may sound, reading the motherboard manual throughly really helps when building a computer. Each motherboard is unique with its own set of connectors and features and as a result, it's imperative that you refer to the manual often.

All I'm gonna say is: Have you read your motherboard manual? It will probably have a diagram of where the case LEDs/Front USB Ports/Sound ports (etc) go, also look at your cases manual for that information. You've gotta be patient though, for me, installing these things was actually the only hard part of building the computer (excluding installing the HSF, socket 775 HSF's are a pain!)

Usually with connecting things to the power supply, if it fits, it usually works. Only exception I can think of is don't plug non-fans into the Fan Only power supply leads.

You really should know exactly where things go before attempting to connect them. I suggest looking at, and following one of these 'build your own PC' guides.

Are you referring to the wires from the front of the case, like the power switch/LED?

You need to connect them to the 'front panel header' on your motherboard, a series of small metal pins. You can find the diagram in your motherboard manual. The polarity (which way round the connector goes) doesn't matter for switches, but it does for LEDs (coloured wire to positive).

Yes, match the wording on the connector to the correct pins on the motherboard.
