PCI RAID Controller
Is there a downside to using a PCI RAID controller vs. an on the motherboard RAID Controller? I was going to buy a motherboard with RAID, but I probably wouldn't use it for a while, but then I saw a PCI card with ATA100 connecters and a RAID controller. Wouldn't this be just as good if I decide to go for RAID in the future? Heck the PCI card was the same as the increase in mobo price.

No difference, you will just use up a PCI slot later.

As far as I know, if you install a PCI RAID controller that is ATA100, your motherboard must also support ATA100 transfer rates.
