I have two IDE hard drives in my machine. The master is a WD 80gig and the slave is an old Quantum Fireball 30gig, both on the primary controller. The slave is only for backup of my personal files and the master is for the OS and programs. My question is: Would I get a faster transfer rate between the two drives if I had the master on the primary IDE controller by itself and the other drive on the secondary IDE as another master?

Definitely. It doesn't matter if they are masters or slaves, but the IDE bus is a one way bus and transferring from one channel to the other is considerably faster than from one device to the other on the same channel.
