Getting ready to install 80 gigabytes Maxtor hard drive

I want to use the software that comes with it to transfer all of the data and operating system from my primary hard drive to it. After I do that it will become my primary hard drive. My question is this: the primary hard drive I have now has a partition separating my operating system and programs from the other section which I have used to back up some video files I want to keep. Will the software that comes with my hard drive allow me to "clone" only the first partition? Or will it try to clone the entire hard drive? (My primary hard drive is a 40GB).
