For those who have completed Saints Row - endgame SPOILER

I just finished Saints Row (all gangs conquered, all endgame missions completed) for the xbox 360 tonight and feel like I just hit a wall head on. That was an amazing twist of events, and pretty creepy when you begin looking back at not only the entire game, but even the initial story in the game manual as well. It looks like there was this entire parallel story going on simultaneously that you only begin to realize at the end. Even though I felt extremely frustrated at the end, I was actually impressed on Volition's creativity in a storyline. The ending isn't just your character ruling the city - there's a much, much darker side to the entire game that leads perfectly into a sequel. It shows there was actually some thought put into the entire project, especially when the slap in the face makes you want to go back through the game and look for clues that would lead to an explanation.

Now onto the questions...

Was Troy an undercover cop (is that why he's holding the badge at the end)? Did everyone turn on you in order to take out the mayoral candidate(s)? There's no way they could simply not know you were on the boat.

I looked the ending up online and read where someone watched all the cutscenes over again and thought he picked out some subtle clues that hinted at the ending (or at least a theory which does make sense).

I've heard there's an alternate ending at 100% completion, but I'm not sure if I'll ever make it that far. Has anybody done this, and if so, is it true?
