Question Is H.264 in AVI better than H.264 with MKV?

Hi,

I would like to know the following:

1. When ripping a DVD file to .avi (with h.264) or .mkv (with h.264), I have observed that for fast movie sequences, the avi does it better than mkv. In MKV, movie frames appear 'boxed'. Is there a reason for this?

2. The AVI (with h.264) encoding takes a longer time than matroska. Is this normal?
