please help, IE may be causing website problem

I'm trying to fix a website. If there are multiple boxes open on this particular site, they all close when the top window is closed. This is only happening on older versions of IE, and I can't seem to find the problem.

...if only the world would just use firefox. bastids.

if you can help, it would be greatly appreciated. thanks.

(I'm relaying this information from my boss)
sorry, windows is what I mean. the site is http://wheretobuild.com and the problem is only happening on certain computers. I'm thinking it might be the damage left from a virus (an adaware and some other stuff scan was done on the systems to remove anything that might be there), but I can't find information on what type of virus might cause the problem. From what I know, the problem is only on this particular site, and only for two of the computers in the office.
sorry to be confusing/vague
I'm not a computer person, but I work for one

It's nearly impossible to diagnose your problem based on the information provided. I thought initially that you might be talking about the window that pops up when you click on one of the states but that is not a window, it is a link to the full page.

Still will need more information on it.
