Undo dual boot - Linux and W2K

Some while back I ran across method to easily set up dual boot between Ubuntu and W2K. It has been educational. I now have enough spare parts to construct another box and I want to use one of the drives out of my current box in it. That box will be Ubuntu only. Keep current box to do W2K.
How do I undo the dual boot setup? If I unplug a drive, the machine will not boot up completely. So, seems I need to do something to get this machine to boot to W2K on the primary drive so I can remove the second drive for another build.
Thoughts were to zero fill both drives and start anew. That's ok I suppose but takes much time. Any knowledge shared would be appreciated.

boot to recovery console on your 2000 disc and fix the master boot record

fixmbr

if that doesnt work you will need to run that command again along with fixboot. see this article for more info

before doing any of this i recommend backing up all important data before proceeding.
