Windows' formatting tool works just fine. What are the files that it doesn't want to get rid of ?
Probably System Volume Information and Recycler ? If so, they are recreated after formatting, it's normal for them to be there.

How did you try to format them ?

Anyway, maybe it's the best to remove the partition as well and start over.

Rightclick on "My Computer", select "Manage", on the left side select "Disk Management", and on the right side you can see all your drives. By rightclicking on a partition you will get a menu.
That way, delete the partition on that hard drive, and then create a new one, and thereafter format it.
