Might consider using MSE's built in scheduler located in the Settings tab. Can set it to scan daily at a certain time.

It appears that you cannot set it to scan at bootup, only at a certain time of the day that you specify. It's free at least.

You may be able to do it with a batch file.
When I boot up my PC, I want MSE to automatically check for updates - Microsoft Community |
