Why is it different?

I have Spybot installed on both of my computers. Both are the exact same version. When I do a scan on this computer it searches for 3,000 possible things (according to the thing at the bottom while scanning) and it takes about a minute. On the other computer it searches for 6,000 possible things and takes over ten minutes. I have reinstalled on both computers and "imunized" them. Why does it do this?

Open up spybot
Click on Search and Destroy
Search for the word file set on the bottom (below check for problems)
click on the arrow and select, select all avaiable checks

Make sure both computers have the same options...

It should have 11,000++ items to check for...

I found it after clicking on settings then file sets. Almost all of them were unchecked on this computer. Why would they be unchecked? I didn't touch them.
