Try to clean startup processes:

* Click the Start button.
* Click Run.
* Type msconfig in the Open box and click OK.
* The System Configuration Utility window should appear.
* Click the Startup tab.
* Uncheck any program that you feel is unnecessary. If you later find
that you need one of these disabled programs to start automatically,
repeat these steps and check the necessary program.
* NOTE: Many programs install several entries for various sections of
the program. This is especially true for anti-virus software.

And try to keep your antivirus and antispyware up to a date and if necessary run both in Safe Mode I'm suspecting some malware!!!

Of course there is no msconfig in win 2000, you can use task manager instead Ctrl+Alt+Delete.
You used on line scan do you have real time protection of any kind if not try to download AVG it's free is your ad-aware up to a date.
In ad-aware when malware is found it shows it's path try to folow that path and try to delete folder or .bat or .exe file to wich path is leading manualy you find it and delete it.
AND BEFORE ALL OF THAT RESTART YOUR COMPUTER BOOT IN SAFE MODE (PRESS F8 DURRING BOOT UP) AND RUN AD-AWARE AND ANTIVIRUS IN SAFE MODE!!!
