XP Scandisk Fat32

I am working on a computer which goes to scandisk about every third time I reboot. Then it does not seem to run all of the steps. It only runs a few seconds on checking files and folders and closes. Is Fat32 different from NTFS in the scandisk proceedure?
Second question is about defrag. Back in the 9x days if you ran defrag it ran scandisk first. Does XP Defrag still do this or not?

do you have a usb pen drive in the system? i believe those are fat32, and scandisk will run every once in awhile on those things

no pen drive.
before i got everything cleaned up there were corrupted file reports that would pop up.....most of those files were spyware or trojan and turns out they were all within a Filexxxxx.chk file which AVG removed. No signs of anything being corrupt since that and there was only one of these files in the root directory.

As hobey mentioned having external hard drives/pen drives in formatted with fat32 can cause this, the last time I had this problem I converted it to NTFS and the problem stopped (but I don't know if pen drives or certain external drives will like being converted. You also then cannot read the drive in 95/98/Me etc).

Defrag does not run scandisk first, and it is also a lot more efficent. I believe it is based on Diskeeper. If you have a fat32 disk though it might want to scan it, I can't remember since it has been a long time since I ran scandisk on xp/fat32.

there is/was NO pendrive.
it is the hard drive i am worried about.

I have the same problem with w2k. before scanning it says a scandisk was scheduled . Any ideas ?
