Major Windows Problem PLEASE HELP!!!

Ok, this is the problem. Ever since I installed my new video card my windows has been giving me crazt errors. For example, I will be doing something randomly on my computer, usually changing a resolution, and I will get a very quick BSOD, a restart, then a message saying,
"Windows could not start becuase the following file is missing or corrupted:
C://WINDOWS\SYSTEM32\Config\SYSTEM"

Now this has happened twice so far, and it is driving me crazy. The I would reinstall....AGAIN...

I don't know what could be causeing this, So I'll give you my full system specs.

T-Force GeForce 6100 Socket 939
AMD 64 3500+
512MB 400MHz PC3200 DDR RAM
XFX GeForce 7900gt Extreme Edition
Compaq DVD Drive
160gb Western Digital HD
Windows XP Pro SP2

Update: I removed 2 of my 3 HD and then it was ok??? WDF!!
I Don't Know what to DO!!!

Have you disabled integrated graphics from the BIOS and nuked (uninstall and wipe) all the graphics drivers from that system? Make sure all remnants of the old drivers are off before installing a new graphics card with new set of drivers from nVidia.

Thanks for the quik reply. My bios only allow me to set the integrated graphics to "auto or on". Right now its on auto. Also I've reinstalled windows so none of the drivers are left over other than my new gfx card drivers.
Thanks, any more help.

How did you install Windows? Using a Recovery CD from your manufacturer, or a Windows CD?
