Desktop Icons

I have a few icons of programs I frequently use on my desktop but I have many more in my Secondary Desktop. Question, are the programs belonging to these icons actively running alll the time? Do they affect how quickly the PC boots or how quickly programs appear from the icon is clicked?

The icons on your desktop are just that, an icon....a link TO the program. So, no, the programs that have icons on your desktop are not loaded into memory and actively running at all times. When you click the icon, THEN they're loaded to run. Only exception would be any programs that you have in your Startup folder or ones that are listed and checked in the Startup tab in Msconfig. Those are loaded automatically upon each new boot.

Only you click the icon, the program will be loaded into RAM and the executable begins to run.
