Startup - reboot problem Win98

I've been sorting out my brother's home machine.
Scanned, defraged, updated.
A persistent problem. It needs to be started twice as it always hangs on reboot, but when rebooted again it goes to the choice menu, asking for safe mode; but if it is started in Normal mode everything is fine.
The problem comes up every time. It seems to close ok, but starting is the problem.
Any ideas where I should be looking as it is annoying and I think I should be able to get rid of it.
Grateful for any ideas.

May you can try this - Boot to MS-DOS Prompt and there type
SCANREG /FIX and press enter - wait until finished and then restart - this could possibly fix it ...
