Which do I do first?
Which CD should I boot first in a brand new system, the MOBO CD, or should I install windows first?

Install windows first. Without it there is nothing to install the mobo drivers into. It will probably take a couple of re-boots but take it step-by-step and then you can continue to install other drivers for video, sound and whatever else.

Windows has to be there in order to load mobo drivers

Yea I would do windows first. When the PC boots up, which it should, then install the drivers. Windows may recognize most of the common drivers, so you should be ok.
