Dual Booting WinXP & Win98 Problem

Hi,
I read an article from Hpro Add Win9X or WinMe to existing Computer with Win XP, which was posted back in Jan 2002, with great delight as that is just what I wanted to do, I have 2 Hard drives (1) 40 gb & (2) 60 gb but the second hard drive has files already on it in this partition (it is partitioned 3 * 20gb) and when I tried the installation to that drive after disconnecting my Master drive I got an error message.

Message SU0013
To set up Windows 98, your startup drive must be
an MS-DOS boot partition. If your startup drive is
formatted as HPFS or NTFS, you must create an MS-DOS
boot partition before running Setup. For more
information about creating an MS-DOS boot partition,
see your computer documentation.

Do I have to remove these files so I have a clean partition and do I need Command.com in this partition, it is also formated as a fat32 partition.
