Slow recognising of drives on dual boot PC (XP/Win98se)

Why does my XP takes a long time to open "My Computer" ?

The "torchlight" will be swinging anything from 2 to 4 mins before it can detect all the drives. Other than that, it's quite normal.
Could it be because of my motherboard upgrade ? I just slot in back the HDD after upgrading the motherboard. (Use enum key trick for win98se but did nothing with the XP)

PC is dual boot (win98se and XP).

Its a P3-1.2gig with an Asus TUSL2 mainboard.
CD-rom, CD-RW, 20 gig HD with C(win98) and D(XP) on it.
C is in FAT32 and D is NTFS.

Win98 runs very well, and XP too, except I don't understand why it takes a long time to see my hardware under Explorer or My Computer on initial boot to XP.

Is it always slow? or just the first time? Maybe it has something to do with the ntfs / fat32 combination. I dont know what else to say. There are much more knowledgeable people than me on this forum who should be able to help you out though.
I know I've run a dual boot win xp / 98 with both in fat 32 on a celeron 500 with no problem before.
