I want to delete my temporary files and cookies when windows loads. I added the code to the autoexec.bat. OK it works fine but when I restart windows it deletes the code that I add and restores it to the original state!
Why is this? Will windows not let you add to the autoexec.bat? Is there another place I can add this code so it will run when windows loads?

Not in ME, AFAIK.
I heard of someone making a .bat file, and setting a run= line in win.ini though, that may work... |

In Internet Options | Advanced there is an option to "Empty Temporary Internet files folder when browser is closed". Does this not achieve the same result?

AFAIK=as far as I know
Empty the files through IE doesn't quite achieve the same result. You still have to remove cookies and other oddball bit's that Windows wouldn't normally let you delete. |
