This setting controls the time delay before running Autochk or whether it is run at all.
This is just a tempory fix to stop it running. Just change the reg value to zero

Registry Settings
System Key: [HKEY_LOCAL_MACHINE\SYSTEM\CurrentControlSet\Contro l\Session Manager]
Value Name: AutoChkTimeOut
Data Type: REG_DWORD (DWORD Value)
Value Data: Time in Seconds or 0 to disable (default = 10)

Do you see a value in your registry in the folliowing location:
HKEY_LOCAL_MACHINE\SYSTEM\CurrentControlSet\Control\Session Manager
BootExecute autocheck autochk*

Deleting it will disable boot time checking.
